The place I always used to go to for metal shows in San Francisco was a place called "The Pound".  Address is:

100 Cargo Way, Pier 96
San Francisco, CA 94124
415-826-5009

Here's their review from Citysearch.com:

"NFL-sized bouncers, crippling loudspeakers and patrons who look like prison escapees make for what is one of SF's most explosive--if not entirely frightening--clubs in town. Located in the bowels of Potrero Hill, Pound plays host to bands so thoroughly evil, they make Cannibal Corpse look like the Backstreet Boys. Names like Dying Fetus, Gorguts and the Berzerker are a sampling of the club's aural offerings. Indeed, there's nothing happy about this hardcore."

Grin  I have bootlegs of quite a few classic deathmetal shows at the Pound.

There's also an organization called "Lucifer's Hammer" that arranges shows at different clubs in the SF area.  Link:

Their current location is:

The Elbo Room
647 Valencia (btwn 17th & 18th)
San Francisco, CA
